I had this same problem when I re-installed 5.3 replacing 4.10 in the second partition on the master HD. When I reformatted HD so FreeBSD was on first partition and ms/win was on second partition, problem went a way and the default boot manager worked fine after that. This problem seems to be caused by the new boot sequence code in 5.x.
