I expect that most of them can be fixed by adjusting the #ifdefs that control the defintion of GLNAME() in xc/programs/Xserver/hw/xfree86/os-support/assyntax.h. It might be best if its check for __ELF__ isn't dependent on checks for specific OSs. There may be some others not fixed by this, but this should get most of them. BTW, when things have settled a little, please submit any reasonably definitive XFree86 patches for FreeBSD/ELF to XFree86 so that they can be included in future releases.
