Yes, this could be the case.  I have a Lexar USB3 64GiB stick with only 13GiB
free.  When I write to it I see very slow transfers with short burst of about
40MiB/sec repeatedly.  Transfers were much faster when the stick contained less
data.  My assumption is that the controller in the stick is busy with internal
book keeping much more frequently, which slows down the transfers considerably.
