For those of you who have the same problem, it turns out that in FreeBSD 5.1 at least, the net.inet6.ip6.v6only is set to 1 by default. Turn it off with sysctl -w net.inet6.ip6.v6only=0 as root, and restart eclipse, and debugging will work just fine.
