According to the "What's new in 1.3a1?" page, there's an important comment: "Although the Windows version of Apache may not be perform as well as on the Unix systems for which Apache was originally written, ..." There are some new features (regexps for Alias and Redirects etc), it didn't look like there was anything really major... I think I share your concern...
