This is just a stab in the dark... but I think XFree86-4 looks for a configuration
file called "XF86Config-4", but the text-based configuration script created
an "XF86Config file" for me (that was the default, and I didn't know to change
it at that time) when I installed 4.6.0. I renamed my file, and X worked.
