If the keyboard works at the single user prompt then try finishing the boot with USB turned off (edit /etc/rc.conf to suit). If that works then you'll need to look for a rogue USB keyboard that is taking over as the primary keyboard. The kbdmux(4) driver should help here (this is part of the FreeBSD 6.1 kernel). If the keyboard doesn't work in single user mode, then I'd suggest hooking up a serial console. Instructions on using a serial console are present in the FreeBSD handbook.
