CD9660_ROOT is only used in autoconf.c (as it is supposed to), to enable/disable the section that check for a CD root. If enabling this option will change the behaviour of your FFS mount, it mean that your problem is likely related to alignment or other secondary issues (which again mean it will be a bitch to debug).
