Try downloading and installing the ports archive. I got the same error when I went from 3.0-Release to 3.1-Stable and downloading the upgrade kit fixed it. It's on the mentioned page where it says "Download a gzip'd tar file of all 2359 ports " it's about 5 megabytes.
