Unless you changed something, the root prompt is always '#' -- sh csh tcsh
zsh and bash.

'%' is the standard user prompt in csh, zsh and I've never seen it the root
prompt.

Also remember this same port is working quite successfully for many people.
Perhaps csup or portsnap your ports tree again to ensure everything is in
order.

Very rarely when I'm having issues with some file based stuff, a fsck can
resolve the issue.  Try booting into single user mode and fsck'ing /usr
