Sure, it won't hurt a thing (other than your ability to 'make world').
If you're adventurous, you could save your custom kernel config files,
delete all of /usr/src, and re-install the kernel sources. Restore your
custom config files and you'll be back to a normal system, minus all of
the unneeded source.
