I think you will need to be a little more specific about the physical
setup, and what you want to do.

To access files on the NT you may need to set up NFS on the NT, and then
NFS mount an NT file system.  This will require a commercial software
addon AFAIK.

If you want to have a web server on the FreeBSD machine invoke the Perl
scripts on the IIS server you may need to set up a page on the FreeBSD
box to redirect to the IIS server.
