FYI, I added logic to auto-update-system (part of sysutils/auto-admin) to
mitigate this situation.  After updating the ports tree, it checks to see if
the version of pkg in ports matches what's installed.  If it is newer, pkg is
automatically reinstalled from source.  I've been using this feature for months
now and it has corrected the issue several times.

Users who run

auto-update-system --defaults

will not get bitten by this issue.
