Is pfsense doing any kind of tcp reassmebly/resegmentation, or header
normalization?

As tuexen@ already stated, the packet dump you provided is a perfectly valid,
properly formatted minimum size ethernet frame, and the two bytes of (ethernet)
padding should not interfere with any IP or TCP processing at all.

Can you provide how the packet looks like after pfsense?

But this appears not to be a TCP stack issue, IMHO.
