I blame rsync. You could give cpdup a try (from ports/sysutils/cpdup). It grew remote sync support recently, too (tunnelled through ssh). Works fine for me, but I haven't used it for syncing very large file systems so far. However, it always copies the whole file if it detects a difference (it doesn't transfer only the diffs), so it's somewhat less efficient, depending on the usage.
