Add the following line to the "Input Device" section defining your mouse in /etc/X11/XF86Config. Option "ZAxisMapping" "4 5" See the FAQ at <http://www.freebsd.org/doc/en_US.ISO8859-1/books/faq/x.html#X-AND-WHEEL>. Most of the info in FAQ only applies to "classic" X/Motif apps. GTK/QT apps should work fine with only ZAxisMapping added.
