Software Update is provided by gnome-packagekit (or the kde equivalent) and will nag if updated packages are available. To the op, according to http://lists.freebsd.org/pipermail/freebsd-ports/2009-September/057056.html PackageKit was given support for ports using portupgrade or portaudit.
