It's not a `primary partition' since we don't use DOS partitions :-), but
I see what you mean.  Do you know if System Commander can overcome the
500mb limitation?  Most BIOSes can't boot any OSs beyond the 500mb limit.  

You might try starting the boot floppy and specify `wd(0,a)/kernel' to the
Boot: prompt and see if you can get FreeBSD to boot.
