We often saw when the type of the object changes from file to directory or vice versa, and that does not make a stale .depend happy at all. Also, I sometimes see problems with -DNOCLEAN upgrades in OpenSSL, I suspect there might be some missing hardcoded dependencies in its makefiles; I have not looked into it yet.
